The Indonesian research programme consists of two large programmes that are running from 2009 - 2011 with research permits from RISTEK (Indonesian government department controlling all biological research in Indonesia).  These multi-disciplinary research programmes are run in conjunction with the Wallacea Development Institute.  The forest research programme is carried out by a team of scientists co-ordinated by Hull University, whilst the marine research programme is implemented by the Coral Reef Research Unit at the University of Essex.  As part of the drive by Operation Wallacea to maximise income generated from the projects for local communities the different parts of the project are now managed by wholly Indonesian owned NGO's or organisations with strong involvement from local communities. The logistics for the Lambusango programmes are organised by Lawane Ecotone, The logistics for the Hoga based projects are organised by Lembaga Alam and the travel to and from arriving in Indonesia is organised by Losari Tours in Makassar.

The Indonesian forest and marine sites are stage 4 projects and funding has been obtained to establish best practice examples of conservation management. The World Bank/GEF have funded a $1 million conservation management project for the Lambusango forests through the Operation Wallacea Trust. The Trust has now presented its Final Report on the Lambusango Forest Management Programme. Data from the Operation Wallacea surveys were used to assess the success of the management programme and a separate report outlining the performance of the project (2008 State of the Lambusango Forests) has been completed. On the marine side the funding from the Darwin Initiative and COREMAP has been targeted at developing sustainable fisheries management for the reefs of around Kaledupa. This project is also managed by the Operation Wallacea Trust and is run in conjunction with FORKANI, a Kaledupan based NGO. This project is midway through implementation (see 2009 Darwin Initiative Annual Report).
